Dumbfounded

Maybe someone can help me because I didn't have time to figure this out.
I made an SVG in Illustrator at work with some music notes and some text. I saved it to my USB Memory Stick. I take it home and open it with SCAL. I decide that I don't want to cut the text, so I open the file in Ink, delete the words and move the notes around to save some space. I resave the file. I open the file in SCAL and my music notes are all over the place and some of them are even overlapping. I reopen the file in Ink and they show up exactly where they are supposed to. Why did they do this? I even copied and pasted into new files and that didn't work either. I was running out of time, so I cut what I could.
