If it's specific to a file, I just type it off to the side in Inkscape or SCAL. Then when I go to cut, it's typically off to the side enough that I just move the notes off of the cuttable area.

You can restore your default settings to make it reappear.

Go to Edit, Preferences, Restore Defaults is in the bottom left corner.

It's already a vector when I import the PDF file, using all the default settings for import.
