Print & Cut (using a separate printer and cutter?)

Hi,
Does anyone know how you can use SCAL5 to Print & Cut using a separate printer and cutter?
I print stickers on adhesive vinyl using a Canon Pro-2100, but I then need to cut them out using my new Refine Cutter/Plotter (with an optical laser).
From what I can see, the normal Print & Cut features on SCAL5 allows you to print registration marks onto your paper, ready for the machine to then cut. However, I can't do this. The Canon software doesn't allow you to add registration marks when printing, therefore, the Refine cutter can't align up properly to cut out the stickers.
I've tried other ways to get around this, but I'm struggling to find a reliable way to do it without cutting through all the stickers. Is there a way to add custom registration marks or alter the existing ones on SCAL5? I added my own registration marks to the document on Photoshop before printing - if there was a way to then add registration marks on SCAL and align them, then I could contour cut the stickers?
Any suggestions would be welcome!
(Also, my cutter produces this loud and very deep kind of scraping noise when cutting - but only when cutting via the laptop. It doesn't usually produce such a nasty sound when cutting. It sounds like it's breaking, or like the blade is scraping against the plastic beneath the paper but it's not - it cuts the top layer of the adhesive paper completely fine without going through, and cuts designs perfectly fine. It's quite odd and rather concerning.
