When I'm setting up the cutter with the pen tool, the shape does not show up on the right side of the screen. If I select cut the shape shows on the right. I want to use the pen tool. I've used it before with no issue. What am I doing wrong.

You need to make one other change. Back in the main SCAL window, select your design and, on the Style Panel (wrench icon on the right), change the Cut Line Type from Cut to Draw.
