Scal 3 glitch with registration marks lining up

I do a good amount of contour cutting with Scal 3. I have the uscutter laserpoint 2 cutter.
I problem that I have had for awhile is that when I am done lining up reg marks 1 and 2 and go to line up 3 the software has a glitch and will not line up. I push down arrow and it goes up. In the past I would restart the machine and it would fix it
